Abstract (eng): | In this master's thesis I studied the automatic segmentation of 3-dimensional magnetic resonance images if human head and the modelling of segmented image surfaces with triangular meshes. The goal was to find a universal method for the cortex segmentation and for the triangular mesh generation of the cortex surface. A special challenge was the removal of image inhomogeneities and highlighting the narrow brain sulci. The segmentation algorithm was derived with Bayesian modelling, where the different regions and inhomogeneities in the image were represented by random variables. The correctness of the segmentation was tested with both complex whole head MR-images and with smaller simpler test inputs. The developed system seemed to work well with correctly selected initial values and with suitable class count. The removal of intensity inhomogeneities was also successful as a by-product of the segmentation process. Triangular meshes were created with a deformable model. In this model a given initial triangular mesh is shrinked to the cortex surface by the use of various force vectors. An iterative solution to this problem was achieved with the finite element method using the segmented 3D-probability data of the cortex in the mesh generation. With suitable initial parameters the algorithm produced results with balanced geometrical properties. Also brain sulci were visible on the mesh. An extensive set of programs consisting of several Matlab functions, that was used in both the mesh generation and image segmentation, was developed. The biggest workload was in the deriving of the formulas, and in the programming and testing of the system. |
Abstract (fin): | Tässä työssä tutkittiin ihmispään 3-ulotteisten magneettiresonanssikuvien automaattista segmentointia, sekä segmentoitujen pintojen kuvaamista kolmioverkkojen avulla. Tavoitteena oli etsiä mahdollisimman yleispätevä menetelmä aivokuoren segmentointiin sekä kolmioverkon tuottamisen sen pinnasta. Erityisenä haasteena oli epähomogeenisuuksien poistaminen kuvista sekä kapeiden uurteiden esiintuominen. Segmentointialgoritmi muodostettiin bayesilaista mallintamisella, jossa eri segmentoituvia alueita sekä kuvassa esiintyviä epähomogeenisuuksia kuvattiin satunnaismuuttujilla. Segmentoinnin toimivuutta testattiin sekä monimutkaisilla koko pään MR-kuvilla että pienemmillä yksinkertaisimmilla syötteillä. Kehitetty algoritmi tuntui toimivan hyvin oikein valituilla alkuarvoilla sekä sopivilla luokkamäärillä. Intensiteettiarvojen epähomogeenisuuksien poistaminen MR-kuvista onnistui segmentointialgoritmin sivutuotteena. Kolmioverkkojen rakentamiseen käytettiin ns. deformoituvaa mallia. Mallissa on erilaisia voimia, joilla annettu kolmioverkko kutistettiin aivokuoren pinnan mukaiseksi. Apuna oli aivokuoren segmentoitua 3D-todennäköisyysdataa, johon kolmioverkko sovitettiin elementtimenetelmän avulla. Sopivilla parametreilla saatiin johdetulla algoritmillä luotua geometrisiltä ominaisuuksiltaan tasapainoisia kolmioverkkoja. Myöskin uurteet näyttivät mallintuvan. Työn käytännön osuus toteutettiin luomalla useista Matlab-funktioista koostuva laaja ohjelmisto, jota käytettiin sekä segmentointiin että kolmioverkon rakentamiseen. Suurin työmäärä oli kaavojen johtamisessa ja ohjelmiston laatimisessa sekä testaamisessa. |
