Abstract (eng): | Fullerenes are a class of spherical or ellipsoidal nanosized molecules consisting exclusively of carbon atoms. The most common type of fullerene in nanotechnology research is C60, which is totally insoluble in water. To increase the solubility of C60 hydrophilic functional groups such as -OH, -COOH or -NH2 can be attached on the fullerene surface. In this work we use a water soluble fullerene derivative, fullerol C60(OH)20. The purpose of this work is to study the interactions between fullerol and oligonucleotides, DNA and RNA, using molecular dynamics simulation method. An understanding of the effects that fullerols have on oligonucleotides is required because fullerols are tested to be used in nanomedicine, for example drug delivery. 40 ns long atomistic molecular dynamics simulations were carried out for double- and single-stranded DNA, and two different nucleotide sequences of single-stranded RNA. In each system oligonucleotides with a single and four fullerols were simulated. In the results only the last 10 ns time period was analyzed because by that time the fullerols had found their place in the oligonucleotide chain. The exact locations of fullerols in the oligonucleotide chain and how the fullerois affect to the structure of the chain were studied in this work. It was also studied whether fullerois are more attracted by the phosphate groups or the bases of the oligonucleotides and whether the fullerois favour some bases over the others. |
Abstract (fin): | Fullereenit ovat pallomaisia tai ellipsin muotoisia nanokokoisia molekyylejä, jotka sisältävät ainoastaan hiiliatomeja. Tavallisimmin nanoteknologian tutkimuksissa käytetty fullereeni on C60, joka on täysin veteen liukenematon molekyyli. Fullereenin pinnalle voidaan kiinnittää hydrofiilisiä funktionaalisia ryhmiä, kuten -OH, -COOH or -NH2 lisäämään vesiliukoisuutta. Tässä työssä käytämme vesiliukoista fullereenijohdannaista fullerolia C60(OH)20. Tämän työn tarkoituksena on tutkia vesiliukoisen nanopartikkelin fullerolin ja oligonukleotidien, DNA ja RNA, välisiä vuorovaikutuksia molekyylidynamiikan menetelmää käyttäen. Fullerolien vaikutukset oligonukleotideihin on tärkeää saada selville, koska fullerolia suunnitellaan käytettäväksi nanolääketieteessä, esimerkiksi lääkkeiden kuljetuksessa. 40 ns pituiset molekyylidynamiikkasimulaatiot ajettiin kaksi- ja yksijuosteiselle DNA:lle sekä kahdelle eri nukleotidijärjestyksen omaavalle yksijuosteiselle RNA:lle. Jokaisessa simulaatiosysteemissä oligonukleotidejä simuloitiin yhden tai neljän fullerolin kanssa. Tarkastelimme simulaatioista lähinnä viimeistä 10 ns:a, koska 30 ns:iin mennessä fullerolit olivat löytäneet paikkansa oligonukleotidiketjussa. Tässä työssä tutkittiin fullerolien tarkkoja sitoutumiskohtia oligonukleotidiketjussa, ja kuinka fullerolit vaikuttavat ketjun rakenteeseen. Tutkittiin myös ovatko fullerolit mieluummin oligonukleotidin emästen vai fosfaattiryhmien läheisyydessä, ja suosivatko fullerolit joitain emäksiä enemmän kuin toisia. |
